Persistent settings were stored using GSettings, which is a mechanism for storing typed information according to a schema. In theory, this allows for arbitrary other parts of the desktop environment to interact with and understand a given application's settings. In practice, this didn't work (the settings couldn't actually be found by e.g. command-line tools) for some reason relating to Flatpak, and in fact integrating with GSettings made it no longer possible to launch the program locally for development (it would crash on launch because the schema wasn't properly "installed", although this somehow magically works without "installing" the schema when building a Flatpak).
